Maybe so, if your computer's system clock isn't accurate. CMOS batteries are inexpensive, though, if that's what is causing the problem.

My system clock hasn't changed since the first time it messed up so i don't see why it has seemed to mess up again.

Once the real-time engine in the game is affected by clock changes, it's hard to predict what will happen. If you're really attached to that game, you might want to keep a log for awhile and note the actual time and date, what time and day your computer's clock thinks it is, and some key timers in the game and see if you can detect a pattern. There's not much else that can be done (other than start a new game).

it would be possible to start a new game without erasing the one you have though
then you can check up on it and hope the timer sets itself straight, also, you could see if it was just the one game that is being messed up, or if the new ones gets messed up too
right?

Yes, and that was suggested earlier in the thread. As I said before, once the real-time engine is messed up by system clock changes, it's really impossible to predict what will happen. There are 5 slots, so there certainly should be room to start another game and let this one continue to run, to see what happens.
